Yes

Are their still boat rides from inside hotel?

Yes, they still have them :)

If I book a package deal online and it says "standard room" how do I know what I am getting? Can I upgrade to different room after the package deal has been booked, assuming there is something available?

I'm not sure. I think the standard room with a king bed was what we got too. It was a nice room! I'm sure you can call the hotel and ask them before booking.

Is it safe to swim in the pool?

We didn't have any problems during our stay.

Do they have jet ski rentals here

They do not have jet ski rentals. They have a motorcycle rental store.

Are there any activities for the 4th of July at the resort?
